Identifying the genetic and environmental factors that impact on complex traits and how they influence the development of common diseases is a challenge and priority in biomedical research. We developed a series of systems approaches, including (expression-based) phenome-wide association, transcriptome-/proteome-wide association, mediation analysis. Applied to multi-omics datasets from a mouse genetic reference population, we were able to identify and validate many novel links between genes and clinical/molecular phenotypes, such as longevity, body weight, lipid metabolism, and mitochondrial respiration. Importantly, unlike many links seen in classical loss-of-function mouse studies, the gene-phenotype links identified in population studies were robust and translated well across species e.g. human, mice, worms, and plants. Our multilayered integrative approaches, have been implemented on an open-access web server (www.systems-genetics.org), hence expediting and consolidating the systems dissection of gene function.
